In the late '90s into the early 2000s, Nike developed an obsession with trail running, in part due to Nike's Oregon location and the hiking interests of many designers and people on the product teams. Nike Trail Running shoes of this era essentially pulled elements from ACG and Nike Running, and fused them together to create an entirely new type of footwear. These pairs were designed to tackle a variety of terrain without sacrificing comfort, speed, or flexibility.

At the same time towards the end of the '90s, the Pegasus line somewhat fell out of favor and was briefly discontinued from 1997-2000. Rather than completely abandoning one of their most historical and lucrative lines to date, Nike was determined to give the Pegasus a fresh take. Beginning in the fall of 2000, the Pegasus no longer lived on its own and became a part of the new 'Bowerman Series' - "a collection dedicated to making consistent, dependable footwear for runners, by runners." Pairs like these Air Trail Pegasus are a perfect representation of Nike's modus operandi at the time.

The composition of mesh, durable overlays, ample cushioning, and 3M is an ideal mix for trail running. The sole on these incorporates elements of the original Pegasus, with a modified version of the legendary waffle sole using the standard BRS 1000 rubber.  A crash pad and flex grooves were added to help with pronation issues and comfort. Nike also widened the midfoot area for comfort, a sharp departure from the narrow sculpted shape of the '90s.
